Changing Nintendo Network IDs

I had a question about deleting and changing my Nintendo Network ID on the Wii U. I bought the Zelda: Wind Waker Wii U bundle with the special patterns and design on the Gamepad, so I have a ("free")digital version of Wind Waker of course. I also bought Hyrule Warriors and Super Smash Bros. for Wii U as physical disc copies. My Super Smash Bros. disc had issues, so I got it replaced, which also had issues shortly after, and so I finally just decided on the digital version for Smash Bros. Wii U. When I got it all downloaded, I noticed my save data from the physical copy was still on there, thankfully. If I delete and change my Nintendo Network ID, would I simply just need to purchase Wind Waker and Smash Bros. again and my save data is still there, or would I need to play through them and unlock everything again? And would Hyrule Warrior's data be safe, which is purely a physical copy? I was going to buy a "New" Nintendo 3DS XL and I wanted to keep my 3DS system and Wii U tied together, but I don't want to just transfer my 3DS data to the "New" 3DS, since that's the only way I'm getting my ID onto the new system which requires transferring all the 3DS data. I have a Pokemon X game save that I still want to keep, so I would just create a new ID on my "New" 3DS and link it with the Wii U, which will no longer share accounts with my original 3DS. But I want to make sure it'll still preserve my Smash Bros data so I don't have to complete all the hard modes again. Thanks to everyone who can help.
